I don't like the N64 controller. The 360 controller is ok even though I hate the d-pad being next to one analogue stick.I don't think I've ever played a GC so I can't say if I like the controller or not.
I don't really have a preference after that. I can play with any controller, but I don't think anyone really started getting the shape "right" until Nintendo came out with the Gamecube controller. The Dualshock controllers definitely got the button layout right, but the size and shape have always felt uncomfortable to me. The GCN controller was comfortable, but did have an odd button layout. The size and shape of the second version of the Xbox controller was great too, but the black and white buttons just weren't right. Then came the 360 controller which has both comfort and the perfect button layout IMO. I do prefer the non-adjacent sticks of the GCN and Xbox/360 controllers too, especially the concave ones of the Xbox/360.
The only improvement I would make the 360 controller is to add some media buttons to the bottom of it, or on the back of it somewhere (as long as it's reachable but not easy to accidentally press). So if you're playing music through your console while playing a game, you can pause, play, skip, etc.
I'd Probably just say PS3 is number 2.
