While FFXIII was linear, you shouldnt blame that on "innovation" but simply something they overlooked. Games today take much longer to make even when they are more linear. However, going back to the old games will only upset me, because that means they are losing creative thought that makes Final Fantasy so great.
Having said all that, I agreed with all other games on that list, as much as I love Uncharted and Assassin's Creed, you are correct. I have always wished they would change Pokemon up a little bit, havent bought a game in like 10 years. and of course, CoD is #1 on everyone's list, even those that love the franchise...
There's no doubt in anyone's mind that Final Fantasy is a series that undergoes complete evolution with every single release. Some players aren't pleased by that fact and some are. That is just going to be natural from here on out and the sooner that the people who want to go back to the good old days of a non-futuristic setting realize this, the better off they'll be.
For The Legend of Zelda, maybe they can do something different in a modern or science fiction. However, that is going to be tough to pull off considering the major differences in a game like this setting and the previous one. People are going to be like "What the hell am I playing?"
